What is the proper way to supply power to a Milk-V Duo using the GPIO pins? Is it sufficient to just put in regulated 5V to the VBUS pins on the GPIO header, same as with a Raspberry Pi? Will it still be safe to plug something into the USB-C port if I do this?

If you power via VSYS then there is a diode to prevent back-feeding this power into the USB port VBUS. Duo schematic v1.2, 02 Power Tree.
